VISIBILITY PERMISSIONS.
Beings who walk between the realm of the living and the dead, such as gods and the shinki by their sides, tend to pass by the untrained eye undetected. Normal humans don't notice their presence even if they're standing beside them, not until they purposely call attention to themselves. For example, speaking or touching a person.
However, certain people/creatures/beings can see these beings without any difficulty at all. For example, children, animals, or other spirits. Basically anyone who is sensitive to spirits or supernatural things. Would your character be able to notice Yukine without announcing his presence? Please let me know!
Yukine, as well as Yato, is also very easy to forget. Losing contact with someone for just a few days is enough for them to forget he even existed—that is, until he reminds them.
Additionally, please refer to Yato's post on the subject. I will always keep tabs on the comments posted there, although I do like having them here as well because it's easier.
eta: According to a side chapter, people who carry a deep darkness in their heart can also see him.

However, as far as Kyr is concerned, I'm keeping only the very passive and subtle ones as innate and, at least in the beginning of the game, he will not recognize them for what they are because they feel so natural to him (he will just assume it is the same for everybody else, since he is under the impression he is human :') ).
So I think he would notice Ren, but he would just assume everybody notices Ren. He might feel Ren is a bit different, but so is the monkey! From an angel's standpoint, that is. He has not regained the skills to identify other beings, though he will feel instant aversion to demons.
He is also innately attentive to body things, but it is more observation than anything else. That is why he noticed Ren was not breathing. He would also assume everybody can notice something like that. Later, he will regain very specific fighting and torture skills, but so far I'm keeping things as understated as possible.
tl;dr: as far as canon can tell us, most of his abilities and powers are innate, but I'm converting them to skills because otherwise it wouldn't be fun. I'm just allowing some very light, subtle weirdness for foreshadowing and IC purposes. So, as far as Ren is concerned, I believe he would notice him, and perceive is as a bit "different" (plus the no vitals thing. :O ), but he wouldn't think that as particularly special and assume any normal human can notice these things.

Yukine (Ren) is a shinki, meaning he was a wandering pure spirit of a dead human who was murdered or killed in an accident such as a car crash or something. In Yukine's case, it's been hinted at that he was murdered by a family member because his
unlife can never be hard enough. Impure spirits would be someone who took their own life. Shinkis are made when a God finds them and names them as their vessel and can only be made out of pure spirits.So, Yukine's name is tattooed on his collarbone. He belongs to Yato who is a god of calamity. He turns into a sword on his command.
As a shinki, he's a being who exists on a plane between the human world and heaven. So he sees humans, other spirits, phantoms (corrupted spirits), and gods and humans have difficulties with seeing him and remembering him after they do see him. The point of his existence is entirely to humanise the god he serves since he used to be a human and understands things like sin where as a god has always been a god. Annnnd to remain pure because his impurities and sins can damage the god he serves (this is how Yato imagines it, the words are true but Yato's mental image of greatness are false. Reality: Yato's trash in a tracksuit and Yukine's job is to beat him until he does work).
For him, heaven is pretty much the bureaucracy that controls gods and their shinkis. It's a weird place, can't imagine it's anything like Kevin would know it.
eta: As a shinki, he retains no memory of his life as a human. Not even his name.
